I'm going to replace the FM radio antenna on my '86 VR with a totally different kind of amplified antenna. So, I'm getting rid of one antenna mast. Ok, so the question is when I followed the antenna lead up under the seat and the false tank cover I found the weirdest collaboration of splitters and antenna cables I have ever seen. Does anybody know the reason for the splitter? I would rather just connect it straight to the antenna input at the radio, would that cause any issues?

If your antenna is stock, and you have or had a CB, the OEM antenna provides signal to both your CB and AM/FM. The antenna wire comes from the rear of the bike and enters a "splitter" which then in turn provides signal to both devices. Many, including me, have separated the tow units and mounted individual antennas for each. (search: Marshall Mod)

 

This mod works very well.

 

If you want to maintain the OEM antenna for the CB, you'll need to replace the existing connector with a PL-259 connector. Then you add a second antenna for the radio and connect it to the splitter.

Mine actually has separate antennas for the FM and the CB. I figured I would just lose the FM antenna and install the other one then I saw the splitter and couldn't figure what in the heck all of that was for.
